Trans-Proteomic Pipeline for the Identification, Validation, and Quantification of Proteins

The Trans-Proteomic Pipeline (TPP) is a free and open-source suite of software analysis tools that enable the complete processing of mass spectrometry proteomics data. The tools interoperate via a set of metadata-rich common data formats, and can be used on different operating systems. It scales from use on a single computer with a graphical user interface to thousands of cores on cloud computing platforms or container-based deployments. In this chapter we provide a brief overview of many of the TPP tools, highlighting a set of publicly available tutorials that can help a user become familiar with the various tools in a classroom setting or independently.
